I'd say you make a good case for them, but I personally think it comes down to a few things. (As always, take what I say with a grain of salt.)

The first is how Marvel, for years, was so invested in their Scott/Jean narrative, and now after breaking that, they've focused on Scott/Emma. I don't see that going away, anytime soon, even though, Jean will be returning, one of these days.

Secondly, I typically think the writers in many series don't naturally bother with well-paired similarly-themed couples, as they usually like the "opposites attract = more exciting" writing. Scott/Rogue is a different creature, anyway, as A) their similarity is more subtle and B) their respective life experiences would make for more cerebral storytelling. The latter can be quite difficult, when one is cranking out product month after month in advance. Meanwhile, the "opposites attract" theme tends to write itself more often, so.

At least, X-Men Evolution tried its best to play on that. (Though, it did fail, and I blame the series' own pacing for mucking up both Scott/Jean and Scott/Rogue for it.) The 90's animated series could have played on that further, except it was a strict conversion. Which is rare for most comic-based animated series. Oh, well.

Truth be told, as much as I would like the pairing to be canon or acknowledged, I am not sure if I want my wish to become true. Only because the writers will eventually disappoint some faction in the fandom down the road (or, given modern-day Marvel standards, make them both major angst whores). Give enough ship hints and let the fandom figure out the rest.

Of course, it is just my opinion, and, yes, it is frustrating to see a pairing with much potential and no one acting upon it. Which is why I am grateful to X-Men Evo for attempting to do so.
